Abstract

A method of determining a patient's HPD status comprising the steps of a) examining a patient tumor sample for the expression level of HPD-diagnostic biomarkers, and b) determining whether the signature of the biomarkers is similar to that of a HPD positive signature is disclosed.

Core Innovation

The invention provides a method and a system for processing a patient tumor sample to determine a likelihood that the patient develops hyperprogressive disease (HPD) in response to anti-PD-1 immunotherapy. The approach obtains nucleic acid data comprising RNA expression level data for a plurality of genes and biomarkers, and measures RNA expression levels of a subset of selected genes from that plurality.

The measured RNA expression levels of the selected subset are compared to control expression levels. Based on the measured difference between the selected subset and the control RNA expression levels, the method classifies a likelihood that the patient develops hyperprogressive disease (HPD) in response to anti-PD-1 immunotherapy.

For system-level implementation, the invention specifies a computer configured to receive input data comprising RNA expression levels of a plurality of biomarkers, use a classifier trained to select the subset of biomarkers, measure RNA expression levels of the selected subset, measure the difference between the selected subset expression and control RNA expression levels, and classify the patient tumor sample with a likelihood that the patient develops hyperprogressive disease (HPD) in response to anti-PD-1 immunotherapy. The system further includes an output report identifying the classification.

Claims Coverage

The partial content provides two independent claims, one method claim and one system claim. Each independent claim covers a core pipeline of selecting a specific subset of biomarkers or genes from a plurality, measuring RNA expression levels, comparing to control RNA expression levels, and classifying likelihood of hyperprogressive disease (HPD) in response to anti-PD-1 immunotherapy, with the system additionally generating an output report.

Processing tumor sample with selected RNA biomarkers to classify HPD likelihood

A method processing a tumor sample to obtain RNA expression level data for a plurality of genes, measuring RNA expression levels of a subset of selected genes consisting of the listed gene set, measuring the difference between the subset expression levels and control expression levels, and classifying a likelihood that the patient develops hyperprogressive disease (HPD) in response to anti-PD-1 immunotherapy.

Computer-implemented classifier system with biomarker subset selection and HPD likelihood report

A system comprising a computer receiving input data with RNA expression levels for a plurality of biomarkers, a classifier trained to select a subset from the listed biomarker group, measure RNA expression levels of the selected subset, measure the difference between selected subset RNA expression levels and control RNA expression levels, classify the patient tumor sample with a likelihood that the patient develops hyperprogressive disease (HPD) in response to anti-PD-1 immunotherapy, and output a report identifying the classification.

Across the two independent claims, the invention’s claim coverage centers on a biomarker subset measured as RNA expression in a patient tumor sample, comparison to control RNA expression levels, and classification of the likelihood of HPD in response to anti-PD-1 immunotherapy. The system claim explicitly includes a classifier trained to perform these functions and an output report that identifies the resulting classification.
